The rubber boots got really hot and started to melt. Any reason this is happening? Can these be disconnected or should i replace the coils?

The heater coils reduce smoke a bit on startup, but otherwise have no effect on the engine. They time out after a minute or so of electrical activation upon startup. Some owners just disconnect the boot from the heater and don't use it.

Yanmar does prefer you removing the heater plug completely and replacing it with a blank. Yanmar parts has a listing for the blank.

Yanmar otherwise recommends every x hours totally replacing the heating element because once upon a time one broke off and screwed up the engine.

Caveat emptor!

I just replaced my heaters last season. Old ones were OEM on 2008 34HT w 6LYA single. Old ones looked like new when removed. My oper is strictly summers in NY.

I doubt normal operation would heat the connections that much.
My guess is corrosion at the terminals increase resistance and cause heat. They are hi Amp so increase resistance = increased heat.
If you only operate in warm Wx they aren't critical but yours must have kicked in due to low enough temp.
I think I would replace and redo the terminals & boots.
Bare min would be to pull Old ones to inspect and cut element off to use as a blind plug until you get new. Need to disconnect power if no heater element.
Caution to clean well around them before removing and avoid any dirt entering as they are in the air inlet and no filtration beyond that point.

ok Thanks, I will first start by cleaning the terminals and see if that works. I have a 2006 .
Maybey just get 2 new ones?

Just a heads up...
To remove the ring terminals you want to have 2 wrenches as there isa nut top & bottom of the terminal. The heaters come with new shiney nuts. I can probably find part #s if you need them.

Thanks Bacchus ! i probably will order, part # 119575-77050
