What is the reason that you are not supposed to paint ordinary bottom paint over a depth sounder transducer? I can’t think of a reason why a layer of paint a few mils thick should interfere with sound waves with wavelength much longer than that.

I have 2 sounder TDucers inside the hull. They shoot through paint on the inside, 3/4" fibreglass and 40 years buildup of various kinds of bottom paint on the outside. They work well.

We just installed 2 Raymarine Realvision 3D transducers on our boat. They specifically say not to use a regular bottom paint due to the solvents. We used a waterbased transducer paint.
 
The Airmar transducers on my Raymarine ST40 sounder/log/temp instrument have been painted with bottom paint for the last 11 years. I have never noticed them giving any indication of misbehavior.
 
It depends on what the transducer is made out of. Our new ones were really expensive and made out of rubber so I wasn’t going to take a chance on ruining them. Besides all the work to get them off since I used 5200 to seal them.
